After a scoreless first half, Julio De León and David Suazo gave the catrachos a 2:0 lead with goals in the 76th and 82nd minutes, respectively.
Jorge Guagua got Ecuador on the board with a minute remaining, but Honduras held on for the victory to the delight of the 25,000 spectators at the Estadio Olímpico.
Elsewhere, Panama traveled to Puerto de la Cruz, Venezuela and played the hosts to a 1:1 draw at the Estadio José Antonio Anzoátegui on Wednesday.
Rolando Escobar gave the canaleros the lead in the 67th minute, but Giancarlo Maldonado scored the equaliser for the vinotintos during stoppage time.
The result continues Panama's unbeaten streak against Venezuela to three games with the last victory by the vinotintos over the canaleros was on 31 May 2000, 3:1 friendly, in San Cristobal.
