The result left Cuba just ahead of host Jamaica, which also won its opening game in Group B, 1-0 over Antigua & Barbuda.
The top two teams in each group will advance to the CONCACAF U-20 Championship in Puebla, Mexico in February.
Hernandez gave Cuba the lead in the 24th and added a second a minute before halftime.
Miquel Darson scored within a minute of the second-half kickoff, his second of the Caribbean qualifying and only the second allowed by Cuba in four matches, but Suriname's chances to equalize were damaged when Serginho Eduard received two yellow cards in 13 minutes and was ejected in the 75th.
In the second game, Oshana Boothe put Jamaica ahead three minutes before halftime and the "Young Boyz" prevailed over a 10-man Antigua.
Like Eduard, Antigua's Jamoy Stevens was issued two yellow cards in the second half, getting the second and getting expelled in the 84th minute.
Jamaica will next face Suriname, with Cuba and Antigua to square off in the early game of Thursday's doubleheader.
